I keep the cars in large plastic storage bins. I think they are 8 gallon sized. They are non-marring, so I can keep them on their sides to keep from flat-spotting tires. I learned that one the hard way when I had a box full of rear tires to replace. They are air-tight, too, and stackable. I think there are 22 of them now, and they work great with two layers each. The tubs are translucent, so I can see what's in the box at a glance. For the most part, I group them by what era races together, but there is a Ferrari box, a Mustang box, a Camaro box, a Jaguar box, a Ford GT box, etc.
I used to group them by manufacturer, so there were several Fly boxes, Scaley boxes, etc, but eventually the collection grew too much to make that feasible, and then several manufacturers dropped out. My own scratchbuilds were together, but now they are mixed in with everything else. The few 1/25ths I have left are in separate tubs and are 100% scratchbuilt modifieds and a few trucks and they fit in two layers, too.
